Police in the town of Garissa have said around seven people were wounded when a grenade exploded through the roof of the building.
Those injured were mostly police officers who were attending a prayer session.
The church, located inside a police camp, is one of many churches that have been attacked in towns near the Somali border.
There has been a wave of grenade attacks since Kenya sent troops into Somalia in October last year to deal with al-Qaeda-linked Shebab insurgents.
In July, at least 18 people were killed in attacks on two churches in Garissa, which is located about 140 kilometres from the Somali border.
